About These Projects

The best way to make the modules stick is to build something. These five projects take you from a Python data project through variant calling with GATK, RNA-seq analysis with DESeq2, protein structure prediction with AlphaFold, and finally a Snakemake pipeline.

Each one is a code-along video, so you can pause, type it out yourself and adapt it to your own data. Pick the project that matches the module you've just finished and come back for the rest.

01

Build a Bioinformatics Dataset from Scratch with Python

Start a bioinformatics project from the ground up by collecting a dataset, the first part of a series that follows the whole analysis, a hands-on drill for the Python modules.

02

Call Variants from Whole Genome Data with GATK

Build a variant calling pipeline in bash that goes from raw reads through quality control and alignment to a VCF file, following the GATK best practices.

03

Predict a Protein Structure with AlphaFold in ChimeraX

Run AlphaFold from within ChimeraX to predict the structure of a real protein (chicken avidin), then explore the result.
